I now have a problem where the formatting of my slides has changed substantially and now appear all over the place. And when I look at the slide in the published version it is different again. This effects nearly every slide in the project. I can’t fix it on the original slides because they appear fine there.

For SWF output you had the choice: it was possible to change the default setting which was to have a movie playing automatically after loading. Mostly I duplicate a slide from the project to create such a poster image, Duplicate because it may need some editing, especially if you also want to have a better looking Play arrow.

Publish them in HTML5 rather than swf output. The first thing I did was review each existing course screen-by-screen in its current format. I developed a document on which I listed the slide number, screen title, type of slide (static vs. interactive), any type of interaction, and any external links that were on the screen.

On the last slide of the file you will see a Shape (rounded rectangle) which I converted to a Shape button. I formatted them with different font size and colors: 3.

The SVG, activated as button, has all the features of shape buttons: can be used on master slides, can be timed for the rest of the project (not in Fluid Boxes), can be added to quiz and score slides as extra button.
